Is Cyber Phoenix or any other machine type monster while Cyber Phoenix is in face up attack position, affected by the second effect of Enemy Controller for example:

Player A has Cyber Phoenix face up Attack Position on his side of the field and player B activates Enemy Controller tributing his monster to take either Cyber Phoenix or any other machine type monster on the opponent's side of the field.

Player A has Cyber Phoenix face up in Attack Position and activates Enemy Controller offering Cyber Phoenix as a tribute to take the opponent's monster ( Mobius or Jinzo for example).

- Tribute 1 monster. Select 1 face-up monster on your opponent's side of the field. Take control of the selected card until the end of this turn.

While this card is in face-up Attack Position, negate the effects of any Spell or Trap Card that targets 1 Machine-Type monster you control. When this face-up card attacks or is attacked, and it is destroyed by battle and sent to the Graveyard, you can draw 1 card.


Answer:

You are looking at two different situations.

1 - "Cyber Phoenix" will negate the effect of "Enemy Controller" in this case.

2 - Here, you are Tributing "Cyber Phoenix" to pay a cost. This is not part of an effect. "Cyber Phoenix" is not being targeted by an effect in this situation.
"Cyber Phoenix" will not negate this. It is the payment of a cost and not a targeting effect.
